For assignment activity, please do the following. 


1. Plot density and volume of the system after NVT and NPT steps.

2. Recap processes and commands starting from 1AKI.pdb to equilibration.

3. Read publications of your choice using Gromacs.

4. Open the nvt.gro and npt.gro files in VMD.

5. Ascertain that, protein is not seen as two parts on two sides of the box.
